Sažetak
Indigenous Brown Shorthair (BSG) and White Shorthair (WSG), together with the international Alpine goat (ALG), are the most important goat breeds in Czech Republic. In this study, we genotyped 91 individuals (32 BSG, 33 WSG and 26 Alpine goats) using the Illumina goat SNP50 BeadChip. To determine key conservation risk parameters, we estimated inbreeding (FROH) and newly developed current and historical effective population size (NeGONE) based on 38108 autosomal SNPs remaining after quality control (GC score 0.7, GT score 0.4, mind 0.9, geno and no null positions). Highest remote (FROH>4Mb = 0.076) and close (FROH>8Mb = 0.052) inbreeding was observed in BSG, while intermediate remote (FROH> 4Mb = 0.046) and close (FROH>8Mb = 0.028) inbreeding was observed in ALG. On the other hand, very low remote (FROH>4Mb = 0.019) and close (FROH>8Mb = 0.014) inbreeding was bserved in WSG. Thus, the estimated current NeGONE-0 was 130, but even higher than 12 generations ago when it was 108 (NeGONE-12). ALG had the smallest current NeGONE-0 (107), which was much higher 12 generations ago (NeGONE-12 = 237). Current effective population size was relatively large in WSG (NeGONE-0 = 244), but with a warning rapid decline in the last 12 generations (NeGONE-12 = 698). The observed estimates will be used for conservation and breeding management of these three reeds.
