Sažetak
Epigenetic processes are critical during development and are required to maintain a balanced state of gene expression in a tissue and cell specific manner. DNA methylation is among the most widely studied epigenetic modifications and often studied in combination with other chromatin modifications. It has been shown that DNA methylation plays an important role in active transcription, nucleosome positioning, suppression of transposable and cell differentiation. Nanopore long-read sequencing technology enable both DNA sequences and modifications detection using raw signal information thus greatly expands the capacity of long range DNA modification detection. The red flour beetle Tribolium castaneum represents an important model system for insect functional genetics. It is used for studying insect typical development, the evolution of development and for research on metabolism and pest control. Here, we profiled the genome-wide DNA methylation status of T. castaneum in four developmental stages ; eggs, larvae, male and female pupae and male and female adults. To detect modified bases we processed the raw signal nanopore data obtained from different stages using neural network-based software Megalodon. We demonstrate the capacity of nanopore sequencing to detect the most prominent DNA modifications, 5mC and 6mA methylations, and in combination with complex statistical analysis we resolved differentially methylated genes and regions across developmental stages .
