Sažetak
The existence of genetically diverse intra-host populations of viral variants is a well-known phenomenon of plant and animal RNA viruses. Replication reliant on low fidelity polymerases causes slight mutations of viruses’ genomes, which overtime accumulate leading to a diverse population of viral variants within an infected host. These variants can impact infection severity and outbreak dynamics. Yet to our knowledge, no study characterising intra-host diversity and evolutionary dynamics of mycovirus populations has been undertaken. In this study, we used long read HiFi sequencing by Pacific Biosciences (PacBio), to characterise the viral populations in C. parasitica naturally infected with mycovirus Cryphonectria hypovirus 1 (CHV1). CHV1 is a biocontrol agent for C. parasitica mediated chestnut blight disease. We examined the mutational and haplotypic intra-host virus diversity of 38 natural CHV1 infections spread across four locations in Croatia and Switzerland. Intra-host populations were variable and diverse, for example, we observed a mean of 40.2 intra-host mutations and up to 35 distinctive haplotypes per sample. Geographical landscape features impacted CHV1 inter-host relationships and diversity by restricting the dispersal of CHV1 infected C. parasitica conidia. Older CHV1 infections also had higher intra-host nucleotide diversity but not a higher number of viral founders, indicating intra-host diversity increased over time through mutation accumulation. However, harmful mutations were rare and intra-host evolutionary dynamics were dominated by purifying selection.
