Genomic characterisation and phylogenetic analysis of a Newcastle disease virus isolate (ZG1999HDS) from an outbreak in 1999 in Croatia
The complete genome sequence of Newcastle disease virus strain ZG1999HDS was determined and phylogenetic analysis was performed. The phylogenetic analysis was performed by comparison of studied isolate with the complete genome sequences and 374 bp sequences of variable part of F gene of selected NDV strains available in GenBank. The genome length is 15, 186bp. It contains six genes that encode for structural proteins and appear in the order 3' leader-N-P-M-F-HN-L-5' trailer. The genome contains a 55-nt leader sequence at the 3' end and a 114-nt trailer sequence at the 5' end. The intergenic sequences were found to be 2, 1, 1, 31, and 47 nt in order from NP to L, respectively. In order to determine the pathotype, the partial sequence of F gene constituting 374 bp of a variable region was compared to others available in the GenBank, and inspected for the putative cleavage site (positions 47 to 420 nt) of F0 protein. It showed the amino acid sequence of GRQGRL at the position 112 to 117, which is consistent marker of lentogenic NDV strains. Phylogenetic inference based on the F gene, and also full-genome sequence analyses have shown that strain NDV ZG1999HDS belongs to genotype II of class II NDV and is related to NDV strains used as attenuated live vaccine (LaSota, Hitchner B1) and two vaccinal reisolates from Croatia. However, the maximum identity of nucleotide sequence was found between NDV ZG1999HDS isolate and two velogenic strains isolated from 2005 outbreaks in Egypt and China. It is also notable that vaccines containing LaSota strain are commonly used in Egypt.

Mikael Berga.
