The yeast S. cerevisiae: palindromes, genome stability and homologous recombination

The budding yeast Saccharomyces cerevisiae is suitable for genetic manipulation because the transformation of the yeast cell with non-replicative DNA almost always occurs due to homologous recombination. Using this advantage we developed the experimental system for studying the influence of short palindromes (up to 114 bp) on the mitotic incidence of mitotic recombination and we showed that the minimal size of the palindrome that can pose a risk for the genome stability is between 60 and 70 bp. This experimental data challenged the idea to determine the palindrome content of the yeast genome. Therefore we developed software which is capable to identify and count palindromes in strictly defined way. Bioinformatic analysis revealed that palindromes sized 4-12 bp are highly underrepresented while palindromes longer than 12 bp are highly overrepresented in the yeast genome. We have also investigated the influence of short terminal heterologies on the efficiency of plasmid integration and gene replacement as well as the relationship between targeted and nontargeted events during gene targeting. Our results suggest that ends-out recombination might have an important role in the evolution of the yeast genome.
