Characterization of cloacal mycobiota of wild and rehabilitated loggerhead sea turtles (Caretta caretta)

While the bacterial constituents of loggerhead turtles’ gut microbiome has been analyzed, the fungal proportion, mycobiome, is less known. Its role as commensals in animals encompasses hosts’ digestive and immune system, and is affected by habitat disturbances. Also, the wild animals are unexplored ecological niches of fungi with potential biotechnological importance. We described the cloacal and pool water mycobiome of turtles in the rescue centers to elucidate how factors such as age, size, length of treatment, season and location of capture, and health status reflect on the composition of the gut mycobiome. The ITS2 region of rRNA genes was used as a barcode. Five most abundant genera were shared between cloacal and water samples. Water samples did not differentiate from the gut mycobiota, indicating that the turtles were the main source of fungi in the respective enclosures. Both environmental and cloacal samples harbored predominantly the Sordariomycetes (Ascomycota) community followed by Agaricomycetes (Basidiomycota) – both known to host dung fungi. Both taxa from Nectriaceae, often implicated in animal health, and Xylariales, known for the wood decay properties, have been observed. Agaricomycetes identified to higher taxonomic categories included plant pathogens and saprotrophs. A novel species from the genus Ciliophora has been dominant in 3 gut samples, which would be the third discovered species in the genus. Neither taxa correlated with the health status of the turtle. Neither of the parameters was responsible individually for the shaping of the gut mycobiome ; its composition is likely a result of an interplay of several factors.
