There are three indigenous Croatian cattle breeds, Croatian Busha (HRB), Istrian Cattle – Boškarin (HRI) and Slavonian Syrmian Podolian cattle (HRS). While HRB is classified to the Busha group of cattle, i.e. small shorthorn native breeds, indigenous in countries around Dinaric Alps (Western Balkan Peninsula), HRI and HRS are classified to the group of Podolian cattle breeds, characterised by long horns and grey coat colour and considered to originate from Podolian steppe. We have genotyped populations, representing 40 HRB, 40 HRI and 32 HRS individuals, using the BovineHD Bead Chip (Illumina Inc., San Diego, CA), which contains 777, 972 SNPs. To identify selection signals we have applied four different approaches: (1) identification of extremely frequent SNPs in runs of homozygosity (eROHi) ; (2) Integrated Haplotype Score (iHS) ; (3) across populations identification of SNPs with extremely high FST values (ehFST) ; and (4) across populations Integrated Haplotype Score (Rsb) based on the ratio of extended haplotype homozygosity between populations. We have analysed and compared three indigenous Croatian populations with international and similar breeds, according to the available high- density genomic information. To reduce the number of false-positive results we performed meta-analysis based on fact that minus two times the sum of ln P values is distributed according to chi-square with two times the number of tests as degrees of freedom. Significant genomic regions were further analysed for the identification of candidate genes and their functional properties. The obtained results will contribute to a better understanding of functional value of indigenous Croatian cattle breeds and their adaptation to environmental factors and human needs.
