Genomic analysis of indigenous Croatian sheep breeds based on a high-density SNP chip

In an extensive genomic analysis, performed recently, based on 50K SNP profiles it has been shown that the regional Balkan sheep populations have a considerable genetic overlap, but are clearly different from surrounding breeds. All eight Croatian sheep breeds were represented by a small number of individuals per breed. Here, we have genotyped 200 individuals representing indigenous Croatian breeds (Istria sheep, Krk Island sheep, Cres Island sheep, Rab Island sheep, Lika sheep, Pag Island sheep, Dalmatian Pramenka, Dubrovnik Ruda sheep, 25 individuals per breed) by Ovine Infinium® HD SNP BeadChip (606, 006 SNPs). Our analyses revelled fine population structure of Croatian sheep breeds and their dependence on the geographical origin and barriers (island versus mainland). Estimated effective population size varied from small to relatively high, thus pointing to the need for improved conservation management toward preservation of genetic diversity in some breeds. We used graphical approach to illustrate relationship of analysed breeds with respect to their effective population size, inbreeding and population structure. In addition, we have derived migration pattern among all eight breeds with respect to their geographical positions. Our results will contribute to the breeding and conservation management strategies of indigenous Croatian sheep breeds.
