Genomic variability of Croatian native hen breed
Breeding of Hrvatica hen started at the beginning of 20th century alongside river Drava and since then it has been spread into the other parts of Croatia in four strains ; red, black, partridge-gold and golden-black. From every strain we collected blood of six hens (total 24 samples). We genotyped animals with 60k Illumina BeadChip (57636 SNPs). After Quality control which included cleaning for SNPs with low GT score (<0.4), GC score (<0.8), as well as those with CallRate lower than 0.85, we were left with 49878 SNPs. Principal component analysis performed in PLINK showed that with the first two components, we could easily distinguish strains. This is the first study of such kind on the small sample, but it is already encouraging us to continue in this direction. In further analysis, we will thrive to compare our local breed and its strains with other breeds, calculate genomic inbreeding levels, and give better inside in this native breed.
