The non-covalent interaction plots of U6 internal stem-loop domain
U6 is the most conserved non-coding small nuclear RNA fragment involved as a key component in the active site of the spliceosome assembly, large RNA-protein complex that catalyzes the removal of introns from eukaryotic precursor messenger RNA [1, 2]. Before being incorporated into the spliceosome, U6 undergoes the intramolecular stem-loop (ISL) conformational change [3, 4]. This flipping conformational switch is of importance for regulating the entire process and includes a corresponding reorganization of base pairing [1-4]. Here, we presented the non-covalent interaction (NCI) plots [5] of U6 fragments to investigate intermolecular stacking interactions, hydrogen bonds and other non-covalent interactions that need to be reorganized in the course of complex dynamic motion and internal conformational change of U6 fragment. The obtained results could be of importance in studies of RNA conformational dynamics.
